Security code is a way to secure rooms and bases, lock consoles and seal areas, including creating and disabling forcefields. You can also locate people using these commands.
For help on how to use security functions aboard a base or ship use sec help. This will show you the list of commands. Briefly, each command has a seclar (security level requirement) - most crewmembers will have seclar 3 - enough to move around use the consoles. Seclar 4 is required to lock consoles and seal doorways/areas off. Higher levels of security clearance allow you greater granularity or more powerful commands - including adjusting other people's security level. The portions after the asterisk (*) are optional, you do not need to use them to use the command.

SEC*URITY ALE*RT - This sets an alert level that everyone on the ship/base can see.
SEC*URITY CLO*AK - Cloaks a player from sensors.
SEC*URITY CON*SOLE - Used to lock/unlock console on bases/ships. You'll use this often - if I wanted to secure a console I might use: sec cons +all to lock all of the consoles in the room. Or sec cons -all to unlock all of them.
SEC*URITY DOC*K LIS*T - Shows what is docked at the current area.
SEC*URITY GLO*BAL- Adjusts a players security level.
SEC*URITY GUA*RD - Sets up an area to be guarded and determines what level.
SEC*URITY LEV*EL- Sets a security level for an area - you must have this seclar to enter.
SEC*URITY LOC*AL- Also adjusts the security level.
SEC*URITY LOCAT*E - You can use this command to locate a player anywhere in your current location - such as a base, or a ship.
SEC*URITY ROO*M- Adjusts security levels.
SEC*URITY SEA*L - Used to seal doorways. If you see a blinking exit, this is why.
SEC*URITY SHI*ELD - Sets up a shield around an area. You could shield the bridge for example, and prevent trespassers or being transported.
SEC*URITY STO*RAGE - Creates security levels for a storage object.
SEC*URITY SWE*EP - This will show you everyone on your ship or base and whether or not they are connected - and where they are.
SEC*URITY TER*MINAL - This gives you very basic information about your location.
