The Bajoran Government changed when Martial Law was declared during the occupation and more or less just never went back to normal. This was, in part, because of the Bajoran Free Nation's intent to join the Federation, and the Federation would not have allowed the caste society that the Bajoran people had supported for tens of thousands of years.
When the BFN was suddenly and abruptly absorbed into the United Federation of Planets, Nuran Sila was elected to the Federation Council seat to represent the Bajoran people. It was not long before she began stirring up the Bajoran people and urging them into favor of secession from the Federation. She brought her appeal to the Federation Council, who wanted a vote taken by the Bajoran people. Whether it was legitamate or not (And there are those who doubt it was), the vote came out in favor of secession.
However, seemingly out of the blue, a fleet of Dominion attack vessels came through the Celestial Temple and took up defensive positions around Bajor, evicting all Starfleet presence from the planets and bases. Incidently, this came at almost the exact same time that orders (Allegedly) were being dispatched from Starfleet Command to assume military command over the quickly uprising Bajoran sector. With the Dominion fleet occupying the Bajoran sector, the Federation dared not move in. To make matters more complicated, the official word from the Bajoran people was that the Dominion was welcome there and the Federation was not.
The Dominion Occupation continued to complicate matters, requiring the Unity's involvement. The Federation Council, though wishing to arbitrarily deny the legal secession of the Bajoran Free Nation, was warned that if the request was not granted, it was likely that another massive war would ensue. With reluctance, DS9, Bajor and Jeraddo were released to stand as their own Nation once again, with the Unity's support so long as the Bajoran government told the Dominion to leave, which they did. The Federation kept Freehaven and Lissajous V.
During the complicated times of the Dominion Occupation, Nuran Sila preached that since joining the Federation, all of the important cultural aspects of the Bajoran people had been stripped away. All festivals had been eliminated, temples had been destroyed, even ancient ruins had been closed off or buried in an effort to, as Nuran said, "Assimilate the Bajoran Free Nation into nothing but a mindles drone". The Tears of the Prophets had not granted any visions, there had been no contact with the Prophets whatsoever. Then, though this would not be revealed for some time, one by one each of the orbs began to grow dark, as if the energy that kept them glowing was fading. Also, during the Dominion occupation, the Orb of Time was stolen. The Vedek Assembly tries hard to keep this information private.
